Unfortunately, Check Disk is a bit lazy and won’t actually clean things up or fix them, unless you explicitly tell it to do so. You may end up having to wipe the drive and doing a re-install of Windows. Don't get your hopes up too much though. I reboot, and it goes straight to a login screen.
